  • Payment processing: Shopify Payments charges 2.9% plus 30 cents per online transaction on the Basic plan, with lower rates on Shopify and Advanced plans. Using a third-party gateway adds a transaction fee on top of the gateway's own rate.
  • Shipping and packaging: you ship it yourself or through a 3PL, so this is a real per-order cost that marketplaces hide inside a fulfillment fee. Discounted Shopify Shipping labels help but rarely make it zero.
  • Apps and plan: monthly app subscriptions and the plan fee are overhead. Divide the monthly total by orders and add it to fixed fee per order if you want them in the unit view.
  • Refunds: Shopify Payments returns the percentage fee on refunds in most regions but keeps the fixed portion, and you still paid to ship the order.
  • Payouts: typically 2 to 3 business days after the order in the US, which makes Shopify one of the fastest-paying channels. The cash gap on a Shopify store is usually inventory, not payouts.
